That particular message is ok - Drupal hasn't been installed yet so the cartridge can't find a php dir.  

The MySQL has gone away seems to be the core issue.  If you try and create an app with just php and mysql (no git repo for Drupal) and then run the "mysql" command within the gear, do you get the same message?  If not, this might be an error with the MySQL startup - php should not get its build/configuration stuff run until after MySQL is completely started and stable.
